Would be good to have a per-project option to choose whether to send text or HTML emails.
Currently at least the following options follow the global configured option:
Acknowledge new issues
Acknowledge new comments
Choosing per project would allow us to test these as well, before "rolling out", instead of having one global option for all projects.
Could also be added to Contexts -> Template -option. Notifications already have this option.
Hi Antti, a little late answer, I apologize for it, but you can do a project base configuration of the email format via the Default settings feature.
It allows you to define the format per project(s).
Thanks! No problem with the delay, it's a minor issue after all The "default settings" page says the following though...
Configure default values of the email attributes that will be automatically applied when users send emails.
Which would indicate these only allow us to change the format when users send emails manually by clicking on the email-button on a JIRA issue (which is nice to have as well).
But these would still not apply to the "Auto-reply Template for issues" -option, found under Mail Handlers (referred to earlier as "Acknowledge new issues") per project.
I didn't actually test this though, so maybe the text is just confusing.
ah, ok, I know understand. Autoreply email format is controlled by the global format option. I'll think of a solution for this case.

By the way I would like see for template like check box try to get plain text one from HTML e.g. in case when both are same in content.
